Quick update on my RS' history:
bought used @ 8K miles, already had the new HG installed
Threw cyl 3 misfires about a few months in, had a cracked head, replaced under warranty.
Threw Cat codes about a couple months later, had cat replaced.
Drove great for about a year, then had this issue about a month ago:

Cold start was SUPER rough. CEL was cyl 3 misfire, (same cyl as the head crack last time). Turned it off, took it in for diagnosis. (just rolled over 21K miles).
After a quick fail on a compression test, they tore it down to investigate further.

I had a bent piston rod on Cyl 3.

So, they replace the short block under warranty, got it all back to me in about a month. Had a loaner mustang for the past 3 weeks. (that thing is a boat compared to the RS)

I guess my question is, how should I treat this new lower-motor? Follow new engine break in?

A 1000 mile oil change sounds like a good idea to start.
Any other thoughts?

Yes treat it as a new engine. Personally I'd drive it home and drop the oil and filter straight away or maybe in 100 miles and replace both.Stay away from heavy throttle application at lowish rpm forever.
